An operating system was a collection of computer files that managed the computer's resources.

In a recording altered by the T'Lani in 2370, Chief O'Brien was shown accidentally activating a radiation pulse which was part of a security program in the operating system of the T'Lani and Kellerun data banks. The pulse reportedly lead to his and Doctor Bashir's death, though the entire sequence of events was falsified. (DS9: "Armageddon Game")

In 2371, during their conversion of Deep Space 9's Ore Processing Unit Five into a deuterium refinery, O'Brien planned on showing Jake Sisko how to download the new operating system as soon as he finished deleting old Cardassian files. (DS9: "Civil Defense")

Lt. Tuvok had difficulty decoding the operating system of the cryostasis chambers found on a Class L planet in 2371. (VOY: "The 37's")

In late 2373, Commander Worf ordered Cadet Nog to go to the USS Defiant engine room and download the operating system into the computer core one file at a time after their attempts to increase the phaser relay efficiency did not work. (DS9: "Soldiers of the Empire")
